First off, I have BES 5.0 for Lotus Notes. If you have something else, your results may vary.
You have to do an enterprise activation to associate a PIN with an user account. There are a couple ways to do this. If you can connect the phone to the computer with the USB cable, then the easiest way to do it is to plug it in, and go to Attached Devices, Manage Current Device. Click on Assign the current device to a user. Search for and select your user, then associate the user.
If you can't plug the phone in, then you will have to set a password and do an OTA activation. Go to the user account, then click Specify an activation password. Put in the password there. Then on the phone, go to Options, advanced options, enterprise activation. Put in the email address, and the password you set, then wait for the activation to complete.
As for loging in to BAS with an active directory account, I had to add an administrator user for each active directory account I wanted to log in. Make sure you set the proper role. On the upside, these users do not use up a CAL.
