    Say for example a get a Twitter mention, if I go into the Twitter app to check the mention, the notification will go away on the app/live-tile but will remain in the hub. Is there a way to change this?

    Not today. For notifications to leave Hub must be opened.

    You can also long press the date from within the hub and then drag over to mark prior as read. That will at least clear several notifications. I think best practice would be to visit the hub which provides the details of the notification first then go to the app since the spark indicates that something is happening but it doesn't tell you what is happening for that you gotta visit the hub.

    If you hit the menu button and refresh the hub. It will automatically get the update from the application and mark it self as read.
