If an app is not available on BBW or Amazon I of course install it via Playstore but if it's available on those two I'd rather have it "native". So basically when Playstore reminds me of updates available I have to remember that some apps don't need to be updated as I installed them through BBW or Amazon. Is there anything I can do to make this less confusing?

You won't find any native BB10 applications on Amazon. As for Android ports on BlackBerry World you can usually tell because the user interface does not comply with BB10 specifications, so they will look different and respond to gestures differently. The main giveaway is that native BB10 applications will allow you to control permissions individually on install or through the application manager afterwards, Android applications won't.
