I play music over Bluetooth while running maps too. Just press the mute button on the top right of the maps screen after you have entered the destination and have started navigation. I don't get any beeps after doing this and did it today without issue.

I've honestly not read a way around this, I listen to music when I have to use my GPS so whenever I want to change the song (which I do frequently) the mute is disabled on the GPS. and I hear this loud voice/peep in my car. I wish they gave you a master mute option or made it so the keys on the right of the phone do not affect the media play in GPS.
