I gave up on that. I just let it be. It's so darn annoying. From duplicate contacts, contacts disappearing all together, to the contact picture disappearing.

If you save your contacts to Gmail or something else perhaps try to delete local contacts via the settings in the Accounts section?

I sort of hoped it would no longer be a problem after the MR update. It didn't fix it and then when I went to 10.2.....yep you've guessed it, back to the duplicate contacts, disappearing contacts, disappearing numbers all over again that took time to sort out

How do you link them? Can you automate it? I have 2500+ contacts...

Link? As in the duplicate ones? I did that. No change just duplicate contacts that now said "linked " upon opening but they were all still there. If that's not what you meant can you please tell us what you did? I want to fix my contacts!

Sounds counterintuitive, but I erased the sim link, kept only the local link and that seemed to resolve the problem. I backed up my numbers on link so I could install 10.2 OS, and everything reinstalled fine without messing up my contacts again. I do occasionally get disappearing contact pictures, but that doesn't bother me like double contacts do.
