I plugged in the device to my desktop using the USB cable as per usual, and the password request came up and was entered - but Link says the device is not connected. I tried to reboot the computer and the phone but nothing worked. Suggestions?

Uninstall Link and then reinstall Link. Also keep in mind, if you're on Windows 10, Link is not officially supported so you may run into issues, though there's usually a workaround.

I reinstalled Link and it recognizes my Passport, but says the connection is via WiFi rather than the USB port so a backup is not allowed. The Passport is charging so the cable and ports appear to be working. I'm on Windows 7 so no issue that you mentioned.

Hello turn off WiFi on your Passport and connect via USB cable to laptop. When Link launches see if connected.
